Need help from my Canadian friends - why would a one day cruise from Vancouver to Seattle (Leaving at 4:30 pm and arriving at 7:30 am) appear to be cheaper (total of $100 per person) than a flight?

yes. Flying from Canada is not cheap. and it's only a short drive to Seattle from Greater Vancouver.
I would take the 3 day with a stop in Victoria, Sea day and Seattle instead.
