Did you try one of the hotel discount search engine sites like Travelocity, Cheapoair, Kayak? Kayak allows you to see results from several site. Price is adjusted by date so peak season is more. I just did a quick check and found many hotels around the city for under $150/night.
One bit of warning - the hotels have a published price and then a "resort fee" added on. So while you may get a "cheap room" there will be a resort tax added on that's really jacks up the end cost.

I just came back from a RCL cruise out of San Juan and I stayed at AC Hotel By Marriott San Juan Condado. It was less than $150/night and beautifully renovated into a boutique hotel. Amenities include beach chairs and umbrella. Loved it!
A few years ago I stayed at the Hotel Miramar for a few days before a cruise. It was clean and quiet, they were fine with my midnight check in. There were plenty of places to eat with in a few blocks and it was on the bus line to go into old town for night life. I enjoyed the stay enough to stay there if I am in San Juan again. San Juan is a great city to visit.
