That's not really late for uber or car services at all. Personally I wouldn't bother going to civitavecchia that night. I would stay around the airport and use a cheaper option (shared shuttle) the next morning.

Pre book a shuttle on Trip advisor, Viator, other booking sites. Google shuttle service from FCO to Cruise port (Civitavecchia) You can also grab a taxi. Price is around $100. US. Last year I booked a car and stayed at this cute BnB in Civitavecchia. It was nice to get away from the hustle and bustle of Rome and tour a cute little city. I did go back to Rome at the end of the cruise and did some sightseeing there as well.

you can catch the train that late, but please be aware that many hotels in Civitavecchia are really B&B without a front desk and short window for check in. staying near airport and getting transportation in am may be best.

Check on the Trenitalia website for the train from the Termini in Rome to Civitavecchia, or have a car service drive you. The train, less than an hour from Rome and inexpensive (4.60 €),car service is about $130.
