Amtrak train is a popular choice for sight seeing + comfort. It only runs twice a day so the times might not work. Check out Bus Bud to see all the ground travel options (bus and train). You can also fly, just avoid any flights to Abbotsford. Only fly to YVR (and take the Canada Line train to downtown for about $8) or a float plane to Vancouver Harbour.

Amtrak finally goes all the way up to Vancouver again, but check the times. and it could be delayed by hours, so don't cut it too close on your departure day.You could also book a seat on a QuickShuttle.com tour bus from Seattle to Bellingham and across the border to Vancouver. drops off right at Canada Place port building. I did that last spring break in reverse -- disembarked my cruise in Vancouver and took the bus from the port through downtown Vancouver and across the border into Northern Washington.

Flixbus does Seattle to Vancouver a few times a day at a reasonable price. The last stop is near the cruise terminal.
